Not that they are directly intending to have inconsistent level of shading on the character or environment. And even if there is a renderer that abides by those rules, or a unified one, the developers and artists can still adjust things like ambient lighting to make different scenes look different.
I'd just guess it is something about also maintaining consistent performance across levels, like how Home Drake looks far better than Game Scenario Drake. The lighting is clearly better in the home, especially up close to Drake and in small details of the house, but it also runs at the same clip as the outdoor areas. And it's not like the outdoor areas don't look good!
I personally found the game to have a very consistent "look" throughout, including with lighting, even though they used several different effects and probably resolutions for similar effects like the flashlights or god rays. I think they did a really good job in the end with the lighting, it is my favourite lighting in a game, my second favourite being Battlefront.
I doubt they would have finalized the lighting as it is without first considering many options, and also considering performance able to extract from PS4.
Besides this, another thing I'm extremely impressed with is how detailed their clothes look. They are incredibly, incredibly sharply detailed, and it seems it is because of many layers of textures and shaders combined onto one object. I really like how they did the characters in this game overall, really a step above from what I've seen in other games.

I think that is the answer. I'm sure Naughty Dog considered many different ways to light their levels. After all if they are able to get such an amazing end product in the end regardless, surely their expertise is extremely high.The "problem" if you can call it that, is that at its best Uncharted 4 is insanely beautiful and it must be a lot of work to keep that level in every corner, at every angle, all the time.
