I tried my QuickTime 6 import/export to MPEG-4, but I can't get it to carry the audio track.
What was the source file?
edit: and BTW, the MPEG-4 encoder in QuickTime 6 is not good, the dynamics of the picture is runied from its output comparing to MPEG-2 counterpart.
Yes that's pretty well known. It's just a simple profile encoder so you can generate MP4 files from it. You should get the 3ivx component for it since that gives you a better encoder and it comes with a DirectShow filter for MP4 (uses FAAD2 for the AAC portions) so you can play them in Media Player...

Indeed, VirtualDub is not really new to me, I tried DivX before, though not Xvid. I don't like its quality.
VdubMod is actually a niftier version... I prefer XviD myself as well, but you've gotta me using the later versions (either Nic's latest build, or Koepi's CVS builds (or your own if you're on a different platform), and it takes a little more forsight and knowledge to make XviD shine. I consider DivX for folks who only want to do a couple of button clicks and be done with it). Also, one other cool tool to have is AVIsynth... Media Player Classic is my favourite player to use as well since it handles OGM and Mastroika files more gracefully...
Converted to Xvid with VirtualDub at the same 800Kbps rate, the colours look pale comparing to the 800Kbps MPEG-2, file size being similar.
This is indeed very odd since XviD has the natural tendency to darken and increase the contrast of content (a known issue)...
