Nintendo probably has similar issues to face (not the ones about Motorstorm, of course).
Are any of the significant manufacturing plants located in Japan, or is it more about logistics?

Nintendo already reported they have no real issues, at least for the 3DS launch, where they stated all manufacturing is done in China.
 
And its not just there that it will have an effect. It will also affect software sales, as a significant portion of global market share coming from Japan has been affected

It'll impact Japanese publishers to some extent, but doubtful if it'll greatly affect western publishers who have limited penetration in Japan. And outside of Japan, western publishers pretty much dominate software sales.

It's unknown how much impact this will have on global software sales outside of Japan. I'd imagine PS3 software will be the greatest affected as Sony does pretty much all of the BRD pressing. X360/PC/Wii should be relatively unaffected as there are many places that can press a DVD. As such it shouldn't even impact Japanese publisher releases outside of Japan on X360/PC/Wii to any significant extent. Well other than potential disruption to developement time on games (rolling blackouts, etc.).

Did they source their numbers from someone other than NPD? As NPD indicates that Marvel vs. Capcom sold better on X360 than PS3, but Gametrailers seems to be implying that wasn't the case.

No, these are supposed to be NPD numbers.

This has been brought up on GAF and one thought was, perhaps these particular sales numbers dont include special editions, accounting for the ordering difference.

If so, thats a bit disappointing, as JVM pointed out there, some of the details could be getting lost now.

I'm of the opinion the ordering of 360>PS3 (in the NPD originally supplied top 10) on MvC 3 could have been a simple mistake by NPD as well. Though that wouldn't speak much for their attention to detail.
