I would agree that the onboard sound would seem an likely culprit if the gf2 hadn't coped fine using it. This is the frustrating thing, that the gf3 performs worse with exactly the same setup.
I didn't change any bios settings between the two cards but there are some that I don't know what they do:
AGP aperture size - tried 64 and 128
AGP ISA aliasing - ??????????
AGP secondary lat timer - ??????????
AGP fast write - tried on and off
AGP data transfer rate- tried 1/2* and 4*
AGP always compensate - ???????????
