It's actually nVidia hardware that's specifically engineered to run certain things better which makes Doom3 faster.
Too bad you need OpenGL to be able to make advantage of that - but that's the API Doom3 happens to be written for.
Unless you mean to say it's unfair to judge a cards performance in Doom3 because it's written in OpenGL which favors nVidia cards.
